Your mistake is with droping tables from Xi3.1 CMS DB prior to CMS DB copy. Do not do that.
Also, after this process you login into CMC/CMS using R2 login, not 3.1 login.
1) Install BOE 3.1 on separate machine with separate CMS and filestore
2) Stop SIA of XI 3.1
2) Copy the repository DB (Oracle) from XIR2 to XI 3.1 using CMS DB Copy inside CCM
3) Copy the filestore from XIR2 to the filestore of XI 3.1 ( Since, XI 3.1 filestore was empty)
4) Now, goto CCM and click on upgrade objects and login to CMS with administrator ID of XI R2
However, the preferred method is to use Import Wizard.

Thanks for the response. One of the problem is though, I unfortunately can't use CCM to copy CMS from XI R2 to XI 3.1 . Due to restrictions from Admin groups, can I use DB copy methods available in DB ( oracle in my case) OR does it have to be CCM only.
Also, question is ,
1) using Import WIzard, is there anyway to seletively import only some of the instances and not all of the instance of a report. I did not want to delete the existing instance from XI R2 but preserve all of them and selectively upgrade only 1 month of instances over to XI 3.1.
2) Is anyone aware of things that WILL NOT upgrade from XI R2 to 3.1 ( or can point any guide with known list of issues) ?
3) Lastly, does file store actually get upgraded when clicking on Upgrade Objects in CMM ( say actual .WID for e.g. get upgraded ?)

It has to be CCM CMS DB Copy, DB copy method can only be used within same version of BOE product.

Unfortunately you cannot control how many instances get imported, its either all or none.
If you want to limit # of instances to one month, create a copy of your Prod R2 CMS DB, copy FRS, point some test/sand box R2 env to the copy and set one month limit on instances. Then Import to XI3.1 from that test env instead.

No, .WID files will be updated when you open and save them in the new version. Update Objects updates CMS DB.

Thanks so much for such quick response Denis....much appreciated. However, does this mean if I have to upgrade using CCM , and can't be done using Copy DB and Filestore ( for Upgrade)........it has to be done manually using CCM ONLY . Can this be scripted at all ...actual upgrade itself. The reason I ask is I will not have access to servers to be able to perform the upgrade to Prod. boxes ....and cant promote from Lower environments to Prod either....again , policy ...can't do much there !!!!!
Can this be coded or scripted or doing manually using CMM is the only way to go here.

There are only 2 methods :
1. CCM CMSDBCopy
2. Import Wizard (either Live to Live or thry BIAR files).
That's it.
NO scripted anything.

1) when I am importing Favorite Folders.....can I import the report selection ( pick and choose) or do I have to import ALL of the favorite folders reports associated to a user?
2) Is there anyway to identify the reports that have had instances witin certain timeframe ( Instance manager filters only by status)?
3) Is there anyway to identify the reports that have been updated or cretaed with in certain timeframe ?
I do not have auditor turned on as well.

Also, question on importing objects from XIR2 to XI 3.1 using Import wizard.....Does it have to be live to live system ( meaning XIR2 live to XI3.1 Live).....could it be XIR2 --> BIAR Files --> Take XIR2 BIAR files at later times and import in XI3.1 using CCM and then upgrade.
Wil this work or only Live-to-Live upgrade using CCM is permitted.

How are you ? Quick question on R2 to XI 3.1 upgrade :
1) How do you upgrade your Audit tables from XIR2 to XI 3.1 ....has anything changed between XIR2 to XI 3.1 audit ? Or is it just straight copy of audit db and turning on audits in CMC....has the table structure changed or something new been added ?
2) Is it possible to copy just some new instances from R2 and attach them to a report in XI 3.1. Here is the example, lets say when I upgraded from XIR2 to XI3.1 ....a report had 10 instances . Now the report is upgraded and tested XI 3.1. Meanwhile, same report in XIR2 system has added 2 more instances ( 10 + 2 = 12 instances) . Now I dont want to import the same report all over again because that will override my changes in 3.1 environment ( like changes to OpenDocument path etc..) ....but just want to take this 2 new instances in XIR2 and append them to upgraded report in XI3.1 ..is it posible ..... out of the box OR any 3rd party tool that you recommend ?

1. you cannot upgrade Auditing DB from R2 to Xi3.1 or BI4....
You can still use it for historical reporting, but all new audit data will be in the new Audit DB. Yes, schema changed, audited events etc... Admin guide now has this info (in R2 it was a separate guide)
2. You cannot move just the instances. I do not know of a way to do so.

Thanks for the feedback. As far as Audit is concerned, if we want to retain Audit history.... we will have to have 2 schemas at the very least. One schema say "OldAudit" ... which will be just copy of the old audit DB and and new schemas called "NewAudit" ... this is where I will install new Audit DB and log new audit events.
There is no way ( atleast out of the box) to combine the Audit history ( from XIR2) and merge them to new XI 3.1 Audit DB .....correct ?

Yes,using Import wizard you can import selective reports or all the reports. Once migration is done, you can test the reports in new serevr till business is OK with it and shutdown the old BOBJ server
