Hi,
Use MI10 for the same.
I have a x product in SAP - 250 no.s
in physical - 260 no.s
Solution- Use MI10 enter physical Qty-260 so that system will post difference of excess 10 Qty with the movt. type-701
I have a y product in SAP - 200 no.s
in physical - 190 no.s
Solution- Use MI10 enter physical Qty-190 so that system will post difference of shortage10 Qty with the movt. type-702.
This will help you to track shortage / excess made in the system with the help of mvt. type 701/702 from report-MB51.
Thanks & Regards,

If it is a warehouse managed storage location in SAP you have to clear the differences between IM and WM (LI21) in addition to doing MI10.

Dear,
Use transaction code: MIGO
Movement Type: 309 (Material to Material T/f)
Doc Type: Transfer posting
This will solve your problem but the BASE UNIT OF MEASUREMENT of both the material should be same.
Kindly check
Thanks & regards
