Are you checking this on the Admin Console welcome page?
Try restarting the application on NetWeaver, make sure you close all of your browsers and login to Admin Console again. Does it still show SP2?
I guess the URL can't be wrong and pointing to an old version since you did an upgrade.
As a double check, open up the 'ProductVersion' file in the OrgChart root directory in a text editor and check the build version it is showing isn't your old SP2 version (that you presumably see along side 3.0 SP2). I think this is where Admin Console should read the info from, but if you see one thing in here and another in Admin Console then that may be a clue.

I have stop all the Nakisa Apps from NWA. and start only the OrgChart and its seems its still on SP2. in the other hand. If I Check the directory structure I can see there is no update on the structure dir. The latest file is on 18 Apr 2012 (not today).
The ProducVersion on /usr/sap/NKD/J30/j2ee/cluster/apps/Nakisa/OrgChart/servlet_jsp/OrgChart/root/.system/Admin_Config also stated:-
dhssps:nkdadm 103> more ProductVersion
Build Version: 0702019400
Build Date: 20110811 1856
Target Platform: Netweaver
Try re-deploying to NetWeaver. By redeploy I mean undeploy the existing one and deploy the new one.
I'm pretty sure you have to undeploy first - did you do this the first time? Obviously make sure you export your configuration, so you can import it into your SP3 version.

I will try to do this. As I tought since we have the "delta" upgrade package I can simply update.

After undeploy everything from telnet, and reinstall back from JSPM its successfully updated to SP3
.
