This is not advisable practice to mark on the field level inside the phrase.
the best practice you can consider as making a new "Phrase group", for this purpose.
you can name the group as YWWI (or) ZWWI, with the description "WWI hard coded phrases".
you can find the path below to configure the same -
Environment, Health & Safety > Basic Data and Tools > Phrase Management > Specify Phrase Libraries and Phrase Groups.
choose the default library "CUST", under this you can differentiate th groups.
By doing this, you can filter the phrases and edit them. would be a best practice as i feel.

I agree to the proposals/ideas/suggestions of Kamal. The use of a phrase group is an "easy to use" option.
Other options could be:
Use of a passive phrase (which is referenced in active phrase) (here you can search for as shown in your Cg12 selection screen)
Regarding your other topics.
1.) it is possible to enter further customer specific user exits as search criteria in CG12. Very useful option. You need only to establis a suitable customer specific function module etc. then it is possible to create hit list of phrases based on content of the "Note" of a phrase
2.) In theory you can create as well a "dummy" phrase set and assign any phrase which is hardcoded in WWI to this phrase sets. Further and easy to use option and you can search for the phrases which are "hardcoded" in WWI (same as with "reference phrase") using the phrase set
PS: if phrase would be assigned in phrase set of characteristic: The "note" is available in F4 phrase dialog; the note might help in selecting the "correct" phrase (e.g. a note like: "used only in US" can give hints about "correct" use of the phrase)

for old phrases, you can develope a custom report to track the phrases by using the same technique mentioned by you - using the field "NOTE".
Logic - by using the table ESTPP & ESTPH
maintain in the Note field as - WWI
search in the table ESTPP, by using the search parameter "WWI"in the field Note.
Extract the Record No. (you will find 2 record no. fields), pick the correct one.
Input the same "Record No." in the Table ESTPH, you can get the Phrase No./ Name.
