I always put my configuration files into the config\custom-folder of tomcat, so they don't get overwritten when we patch or upgrade our server. That works so far for LaunchPad. But not for the dswsbobje-application, where I configured the web.xml and the dsws.properties files for SSO. I don't know where to put those files, so they don't get overwritten each time we install a patch or update ob BO 4.0/4.1.

I don't think there is a custom folder for Webservice so as to protect the custom files.

maybe if you make changes here : C:\Program Files (x86)\SAP BusinessObjects\SAP BusinessObjects Enterprise XI 4.0\warfiles\webapps\dswsbobje\WEB-INF and not in tomcat dir's.
But most likely - no, there is no way to auto prevent overwrite of web services conf files by update.
Good idea for Idea place.
