Hi Experts,
We need to deactivate aceess to certain BEx queries for all the users without changing their roles. Is there any way for the same.

All the roles must be based on some technical name described for the roles.
For eg. ZQRY*. This ZQRY* is assigned to the roles for the users.
You can create a query with different technical name, i.e.not matching with the ones defined in the roles and authorizations.

May I know your constraint of removing those queries from User Roles?
If you have Portal in place, you may remove those Queries from Portal roles/Groups in Portal Content Administration.These are different from RSECADMIN roles. You need not to touch RSECADMIN.

Other than Authorization concept, there is no other way to provide or remove access temporarily in BW. If you don't want to disturb the original roles, you may just copy them into new ones and remove those queries from them.
Make the original roles inactive in the system. After your decide to give access back, you can make the temporary roles inactive and make original roles active.
Try to simulate this scenario in Dev first to get idea.
