Hello All,
for one my Java systems, I can see additional instance in the config tool which doesn't exists.
Can any one tell me from where config tool will pick the instance info, If I wan't to remove this non-existing instance entry from the system what should I do. is there any harm in having non-existing instance in the config tool.

I don't thing you can not define the JAVA instance number. at the time of New installation or Java instance System copy time. it will generate its own numbers,
1. Your Java system confederate as cluster environment ?
2. Have you migrated to new hardware ?
3. refer the SAP Note

Although there is no harm in keeping non-existing instance in configtool. But, it does confuses the user and is irritable.
You can delete the Instance and its server node from configtool using below sap notes:
1800653 - Server nodes partially removed from the database in AS Java
1731107 - How to add/remove a server node in AS Java 6.40 and 7.0
1734360 - How to add/remove a server node in AS Java 7.1 or higher

The reason could be some instance which were not cleaned up properly or due to mismatch of entries in configuration files.
As a preliminary test
1) Check instance.properties under /usr/sap/SID/<INSTANCE NO/j2ee/cluster
2) Login to Configtool and compare the Instance ID, Dispatcher ID and Server ID. with that of in Instance.Properties. They should be in sync.
Change the Instance ID, Dispatcher ID and Server ID if they are wrongly mentioned in the instance.properties and restart.
