We are in process of upgrade sap PI from 7.0 to 7.3, while upgrade we are faced issue in configuration phase.

did you check point in note 1086644 where it is said:
3. How to fix inconsistencies
in particular where advised to run it several times to be sure that no temporary errors occurred during the check?
I recommend you to backup the db before starting the cleanup.
