While Loading data to assign employees to Territories using the standard program table HRP5550 is creating multiple entries but when checked on the WEB UI the territory contains only single employee assignment depending upon the orgs to which the employee is assigned to, what is the significance of this table? Would this be a problem if we have multiple entries in HRP5550?

Table HRP5550 stored territory information. It should not have multiple entries may be you are mistaking somewhere. Could you please share screen shot too.
the problem you are facing with employees assignment. I would request please check wether duplicate employee also does exist in CRM ?
You can check the assignment in GUI with CRMM_TERRMAN transaction code or can check the assignment by running report CRM_TERRMAN_POS_EMP_LIST.

This table should have user name of the employee. It can have multiple entries based on the begin date and end date.
