One of the user is able to save the file but numbers are not staying in the file.

As the data appears when you click Refresh, it must have been saved to the database. It sounds strange that there initially is data for a few materials, i.e. it's not all or nothing. But as a start, check the below Sheet Options settings. If you tick the second of the marked options, data will be cleared in the workbook whenever it's saved, so it would always be empty when opening it. This avoids old/irrelevant data from appearing. Ticking the first marked option means the user doesn't have to click Refresh to get the data.
As these settings are general, also select Edit Report / Options to ensure that this particular report doesn't have other settings.
But as you talk about different behaviour for different users, you also should check user authorisation in Data Access Profiles in the Admin interface. Don't forget to check member access both for the individual users and any team they might be assigned to.

Looks like you are very new to BPC, The path that you have give is used to save BPC templates on the server only.To save data you have to create first input template through which user will save their data.To save data on the back end you have use Save button which is available on EPM tab.
To make input form go EPM tab -->General --> Select Check box --> Use as Input Form.

To save data use Save Data from EPM Tab.
Did you configure the BPF in the system? Why you are giving access user to server folder? They can access the input templates through BPF.
